Short answer
If you boarded with oversized baggage but no baggage-area reservation, tell the conductor. JR Central states that this incurs a 1,000-yen baggage fee including tax, with storage directed by the conductor. The reservation rule covers bags over 160 cm and up to 250 cm in three-side total on the Tokaido, Sanyo, Kyushu and Nishi Kyushu Shinkansen. Do not assume an empty space is yours.

Which reservation rule applies?
For ordinary suitcases, JR Central’s table uses 161–250 cm total dimensions for oversized baggage; 160 cm or less needs no oversized-baggage reservation. Measure length + width + height. Strollers, sports equipment and musical instruments have separate exceptions, but using the reserved baggage area still requires a reservation.
Do not transfer this system to every Shinkansen: JR East’s luggage guide says its luggage spaces cannot be reserved.
A deck rack is not a substitute
JR Central’s trial opens some deck storage without reservations, but it explicitly retains the baggage-area reservation requirement for oversized bags. An ordinary seat reservation alone does not reserve that area.
If that fails
Paying the carry-on fee is not permission to choose any train or space. JR Central says that when the relevant seats are full, passengers are asked to reserve another train. If already aboard, let the crew direct the next step. Before travel, a bag above 250 cm cannot be brought aboard under the published limit.
Before your next departure
Practical advice: check a suitable baggage reservation before buying another departure. If carrying the bag is impractical, compare forwarding or storage with your actual timetable; neither is an automatic same-day solution.
